Computer is Slow unless left on for a LONG time- possible hard drive problem

I have battling with my computer for some time now, It is really slow during the first few hours after it has booted up.

I have upgraded my RAM so I am now running a core2Quad 2.5ghz, 8gb ram with windows 7 64bit

I have checked with multiple virus scans (avg/Kaspersky/Avast/Avira), and used malware bytes, spybot, cc cleaner, and have updated all the drivers which has had minimal effects.

However, if I leave the scans to work on their more in depth settings, which may take a day to complete, the computer is much better when I come back to it, but the scans come back clean. my next thought could be the hard drive having trouble, and is having to reload things that are not loading first time around.I have done a scan on my hard drives and have the following scan results using 'Diskcheckup'
