I want to set up a connection between my desktop PC and home entertainment center. The PC and computer are in separate rooms. I will need to run about 25 feet of cabling, including ethernet, HDMI, and a usb for the IR dongle (to use my Logitech remote to control the PC).

I'm concerned about the length of cabling and signal degradation. Is this an issue?

Ethernet well within specs, 90 meters or 295 feet for each cable run, without a booster. The others, no idea, but probably will have issues.

You could just run Plex server on your main pc, and then Plex Home Cinema on the HTPC and stream your media over ethenet without any loss in quality.
