cpu led solid red no boot on roughly every other startup

Breadboard test went perfect, booted correctly, all seemed fine. After installing everything in the case though the red cpu led lit up solid red and it didn't boot. hdd, fans, cpu fan etc all turn on fine, but no boot. so i turned it off, and retried. this time it booted so i installed windows and got set up (once booted, it runs perfectly). however, half the time when i go to turn it on either from sleep or cold boot the cpu light will turn on again and it wont boot. after this happened a few times i decided to breadboard it again to see if i had somehow broken something when installing it in the case, but no, the test went fine. i tried it repeatedly about 10 times leaving varying lengths of time between each startup and it booted fine every single time.

I checked the standoffs in the motherboard tray, they were fine, all level and not one more than there shouldn't be. In order to attempt to narrow this down, i installed everything back into the case, but leaving all the case fans, hdds and front panel connectors unplugged. the problem returned, so this must 100% mean there is a problem with it's installation, right?

Also, there was always a light grinding noise upon shutdown (note: this was very light, didn't sound dangerous, i assumed it was a hdd or something as it turned off) when it was in the case. on the breadboard test, the sound isn't there when it turns off. on testing in the case with all case fans, hdds, etc unplugged, the sound is back. I'm thinking this noise is related to my intermittent boot up problem. the only thing that can be making that noise is the cpu fan. my psu fan doesn't start spinning until it's under a certain % load, so it never spins on boot at all anyway.

The cpu fan is an intel stock cooler that came with the cpu. it cools absolutely fine and seems to run perfectly. I have no idea what is causing the cpu fan to make that noise when it is inside the case. the mb doesn't appear to be bending at all and there are no wires obstructing it. It seems to me like the cpu fan could be encountering a little resistance on startup? it would have to be very small because the fan appears to start up just fine, plus would that even cause the issue of it not booting? i don't know, i'm thinking i might just buy a 3rd party cooler and see if that likes the inside of my case a little better.

On the off chance that anyone knows what is causing this i'd love to hear it, thanks.

EDIT: the grinding noise is not the cpu fan, it is after all one of the hdds. I forgot that I still had the power connectors plugged into them because I am an idiot.

yes there are standoffs installed. I can't see or think of anything that might be shorting the board, I'm thinking I might just rest the motherboard on the standoffs without screwing it to see if a screw is shorting it somehow. Honestly I'm just picking at straws.
