Right, system restore (if by that you mean restore to factory defaults) wipes the drive and sets up the computer like it was new from the factory. Unless you backup your files and settings, they will be gone.
Some viruses set desktop items and things in the Start Menu to be Hidden so you can't see them. Install and run Malwarebytes from www.malwarebytes.org. Run the Full scan. Then run this utility http://download.bleepingcomputer.com/grinler/unhide.exe
