Need help adjusting fan speed settings

I have a Fractal Design R4 case that came with one front 140mm fan and rear exhaust 140mm fan. On the case there's a switch to adjust fan speed from 5, 7, and 12.

I also installed a Noctua NF-A14 PWM fan in the front and it sounds like that fan is running at full blast at all times.

How do I configure these fans to be quiet at a low RPM unless I'm doing some intesive task that needs the extra airflow?

Right now I have the Noctua fan hooked up to my MB in the PWR_Fan1 port and the others to the CHA_Fan1 & 2.

In my BIOS, by default the fans were set to "Standard" speed. I tried switching them to silent or custom but the Noctua still seems to making too much noise.
 
For the fan controller to work, you must connect the fans to it, not the motherboard.

Some times if the fan is against a honeycomb or punched metal grill ,the blades passing the openings will create noise. The only option is to use a spacer. You can buy one, make one out of an old gutted fan, or make one.
It appears this is your problem as Noctura are some of the quietest fans on the market.
On most motherboards the Power1 connector is for the power supply sensor wire and can not be controlled. It will run at full speed. Try another connector. Extensions and splitters are available if you want motherboard temperature control. Or you can connect it to the fan controller.
