I'm building my gaming rig and I went to install my MSI Z87-G43, but it won't fit in the motherboard tray. There is the giant standoff (pre installed) sticking up. Am I supposed to remove it because it is very difficult for me to align my motherboard with it in there.

Solution
That case, like several others, has one standoff replaced with a guide pin. That pin is used to center the MB after placing it into the I/O shield openings for easy insertion of the other screws into their standoffs. (you did screw in the other standoffs, didn't you?) The MB is a standard 9 hole ATX with standard hole pattern. Unless the case was poorly manufactured, there should be no reason the MB won't fit easily.
