Rubbing alcohol and a paper towel will remove the paste on a cpu completely.
There are specialty products made for this and while they work just fine they are only expensive alternatives to the above.

Lots of folks RMA motherboards which are perfectly good.
Are you sure you need to do this?
Have you contacted the board manufacturer for guidance on what might be a solution to your issue?

It will not hurt anything, but you will have to clean it before installing the cooler onto it on the new board.

If you are using an Intel system remember to place the LGA guard(that plastic thing that covers the pins. cpus that are not LGA do not have this requirment) back in place before sending off for RMA as that can be an instant warranty void for some places.

How do you clean the thermal paste?
 
99% rubbing alcohol will work just fine and is cheap and easy to get. That will take care of the thermal past and I agree I would clean it off also. And as said if it is a intel motherboard place the socket guard back on because if any of the pins get bent in transport the manufacture could void warranty just because of that.

There is no thermal paste on a motherboard. Are you planning to ship back the CPU with the RMA's board? What is the issue here?
