Water cooling Advice, Air bubbles, incorrect set up?

Ive just set up my first watercooling rig.
i Had a headache with Air bubbles, after doing some research i found out to tip the case side to side which is what i done, i was doing this for well over an hour finally the air released and the water level dropped.

But now im left with alot of micro bubbles in the res, How do i get rid of theys?
My cpu temp is 16 degrees c - 60.8 f under load does that sound ok? (intel i5 4670k)
Also the computer is a bit louder than it before is this normal?
Have i set up wrong with the inlet & outlet on the bottom of the rad, is it ok to run it like this?

it runs from res to cpu then out to the top rad, the top rad then goes out and into the front rad then back out to the pump.

After 8 hours, they should all disappear. But during those times, NEVER EVER EVER turn your full system on. Remove ALL the plugs except for the pump and "jump" your PSU (google it). Then put paper towels on EVERY exposed component and turn on the PSU. Only the pump should run. After 8-32 hours, everything will then be safe to use.

Thanks for the reply, do i leave the fill cap at the top off during this time?
