My motherboard is a MSI 970A-G43 and I had my keyboard and mouse plugged into those 3.0 ports. This morning, when I turned my computer on, the keyboard nor mouse were registered, so I switched the ports. What could be wrong with the 2 ports? Thank you!

There is no benefit in using USB 3.0 for keyboard or mouse.
If you do, they have to work in a different mode to work detect the keyboard on boot.
Just use your USB 2.0 ports for keyboard and mouse.
Check that the USB 3.0 ports work with an external harddrive or USB key (even if it is a USB 2.0 device, it can still prove the ports are working).
Download the latest motherboard drivers from the MSI website.
If all that fails, there may be USB 3.0 settings in the BIOS but refer to the user manual before changing them.

I have linked the Windows 7 64-bit driver. What operating system do you have?
Edit: Forum doesn't support spaces in links. Just select the correct operating system when you get to the page. Driver available for Win 7 32 and 64 bit, Vista 32 and 64 bit and XP 32 and 64 bit.
No driver for Windows 8, which either means the driver is included with the operating system or they don't have a certified driver for Windows 8.
