quick question about installing MB in case

this might sound stupid but this is my first time building a pc :)

case:Corsair Carbide 300R Case
MB: Gigabyte GA-Z87X-UD4H

this is how i installed MB:
1] lined up mounting holes

2] screwed down, there is one mounting hole that does not require any....screws, i think its just there so its easier for the user to align everything?

3] screwed on hand tight, when looking at the side of case, the MB is not sitting flat on case, there is a gap between the case&MB its separated by screw threads, should it be screwed tighter so it sits on case?

If you need to screw in the fasteners more than snug or finger tight, I think something is amiss.

With threaded bumps, I think that is acting as a standoff. Only the 80mm or so around the motherboard holes should touch the bumps.

Before you tighten any screws, put them all in loosely. Then snug them up in a diagonal rotation.

There should be standoffs you screw into the holes. Then you put the board on that, and screw in. You probably have a couple of holes that are not used because different sized boards use different holes. Example, ATX boards and MATX boards usually fit on the same MB tray just using different hole alignments.
 
There are 9 motherboard mounting holes.
Usually, there is a post where the mounting hole is, and you put in a screw in there.
I have seen some cases with a positioning hole, and yours looks like it might be one, in the moddle of the motherboard.
Read your case manual, it should give you some guidance.

What does not sound right is the misalignment or gap.
Possibly the case has some part which might be used as spacers.
Whatever, you need to get that right.
Make certain that the back I/o plate is fully inserted in the case opening. Usually it takes some force to get the plate pressed in fully all the way around.

I usually test out the motherboard and all parts outside of the case first so I know that all is good.
I may go so far as to load the os while the motherboard is outside of the case.

Hand tight is good, particularly if brass standoffs are used. If you tighten them too much, it is the dickens to remove later. I use a #2 magnetic head Phillips screwdriver for the task.

all the holes on the MB line up correctly with the case mountings and have been screwed in (no extra's needed) i think the one in the middle is a positioning hole like geofelt said

i think the reason for the gap is me not screwing them all the way down maybe? i'll admit as its my first build im probably being too cautious

does it matter if the MB is touching the case? i heard if the MB touches something it could ground it and short circuit
i didnt use any stand offs, ain't stand offs meant to be used for cases that dont align all the holes? its just confusing me more

it came with one stand off [its not listed in the parts list and its black if that makes a difference] i didnt use it, i think its just extra in case you have a MB that doesn't align all the holes?

the I/o panel is aligned with MB
should i screw, the screws all the way down so the back of the MB is touching the case, so there is no gap in-between?
also the MB mountings are shaped like a bubble or raised bumps so the back of the MB should be touching that
