Fans keep running after shutdown

Win 7 Home Premium 64 bit, 6.1.7601 SP 1 Build 7601, Gigabyte GA-X58A-UD3R, i7-960, 12gb mem, GTX-560, NZXT Gamma case, Corsair RM1000 PSU

I recently replaced my motherboard and psu in a system recovery. Since then all my fans keep running after shutdown, the front case light is on, usb hub light is on, and case power light is on. Hitting the DVD button causes the DVD light to come on but will not open the drawer, acting llike there's not enough power to open it. The system is definitely shut down, not in sleep mode. (Windows is set to never sleep, sleep button to do nothing, power button set to shut down.) BIOS ACPI Suspend Type = S3.

Disabling BIOS PME Event Wake Up did not fix problem, and shutting down from safe mode gave same results. I have read where the Nvidia card or any PCI card can cause this problem. I will boot from a linux flash drive I have and shut down from there. If that shuts down properly, I know it is a windows problem.

In the meantime, does anyone have a suggestion? Thanks, David!

Jon, Pretty hard to get those wrong. 24 and 12 pin from PSU to mobo is correct and all devices connected properly to the psu. Fans are hooked directly to the mobo. Windows shutdown is supposed to cause a signal to psu to cut power. Should note also that I am doing orderly shutdown from Windows. David

Quick update - booted from a Linux flash drive and shutdown from there with the same results - fans still running, case power led on, etc. So I suspect this is a hardware problem and not windows. David
