I have 2 AF120's and was wondering shall i swap them for the stock fans provided with the H80 ? i know the SP120 are better for radiators but will it perform better using the AF120's on my RAD over the stock fans provided

The stock fans provided are SP120S. Those are pressure optimized and are reccomended by corsair for use with heavy resistance such as the RADIATOR. Corsair says to use AF120S for regular use on the case itself. And yes having a intake on the front with AF120S is a good idea. Since warm air rises, the standard airflow is usually intake on front, intake on bottom, exhausts on top and back

On load? Also shall I have the fans plugged into the pump or the MOBO?

Yes that's under a load. The fans plug into the pump. That lets you control the fan profiles.

You'd have to flip one fan to change the airflow direction so one would draw and the other exhaust. Generally, you want one to pull the air out of the case on the front of the radiator, and a fan on the back of the radiator to push it out of the case. I have never done that with a liquid cooler though, but I hear it works good.
