Either you connect one to the system header. And one to the power supply buy getting a adapter. Or get a dual adapter that allows 2 fans to go into one header.

buy an adapter that has 2 connectors so as to connect your case fans and on the other side it will be converted to one connector so as to connect it to the motherboard. It looks like this:

It doesn't matter if the case fans has 4 pins or 3 pins. They will still work.

you can directly run fans from your PSU. No need to connect it with the motherboard. Rather you must not connect extra fans with motherboard, since it makes unnecessary current-flow through Mobo which have an effect in its longivity. So, connect both your case fans with your PSU
