Can't use good GPU, bad mobo?

If no gpu is plugged in, the computer runs using the onboard graphics with no problems.
If the GPU is plugged in, one of 2 things happens. (1) it doesn't boot. A red light appears on the mobo that never dissapears, or (2) windows loads. But, does not detect the gpu and is still just using the onboard graphics.

I have put in a working gpu from another machine that i KNOW works and get these same problems. I've actually tried with 3 GPU's, one of which is brand new and have been using for a few weeks.
I have reset the bios settings (via the jumper on the mobo) and get the same results.
I have also recently replaced the PSU with a 650w Rosewill Hive Continous.

 
You did not state what motherboard so these will be generic.
Some motherboards require a 4pin molex connector to be connected to the board to supply power to the PCI-E slot?
Does the video card have the power connectors plugged into it?
Have you set the bios boot options for VGA/Video to PCI-E or PEG? Save and restart?
Are you trying PCI-E 2.1 version video cards in a Version 1.0 slot.
Have you checked to see if a BIOS update is needed to support PCI-E version 2.0 or higher video cards?

A list of your components would speed things up. And get more specific answers.

The video card does have the power connector plugged in. One card i tried is a low-profile. So, it didn't even require one.

All of the GPU's are compatable. I had used one of them for 2 years. The other a few weeks. Had to restart my computer, and poof. I actually had some other issues about 6 weeks ago which is why i purchased a new gpu and psu hoping it was not my mobo.

My bios was just reset. I didn't change anything else. Not at home to check. But, it should default to only use onboard graphics if i'm not using the pci-e. And, I don't believe i needed an update to the bios to use a pci-e.

 
Sorry about all of the Generic questions. But since I do not have the computer in front of me or know its history or your troubleshooting, I start with the most common basic Items.
Your troubles 6 weeks ago. Did it happen to be a power supply failure? Most cheap power supplies do not have overcurrent or over voltage protection. Which could of damaged the video card and or PCI-E slot.
All of your components are compatible and should boot with all 3 video cards.

I doubt it is the PSU.
I was having these same problems with my rig and was able to "fix" it. But, it appears to have just been temporary.
But, during that time, i bought a new PSU and a new Graphics card. And, now am having the proble with these 2 brand new components. So, if it were a power supply failure, it would have had to happen to 2 different PSU's.

All i can really figure is the mobo's pci slot isn't working. Or, maybe some drivers or bios settings might help.
I saw one thread that looked simliar and he said that 1/100 restarts and it did detect the gpu. So, i might just try booting up over and over...
I really hope i don't have to go without a computer for 2-3 weeks to rma a motherboard.

I've been able to use the computer. But, it's still quirky. I flash updated the bios. Although it was just the same version and although if you power it up, it does not work. However, when it does not load, i'll hard boot it off and immediately turn it back on, and it loads!

So, now the question is "why does the computer not start up correctly when a graphics card is plugged in?"
I can't use the restart feature in windows nor can i "shut down" through windows and then power it on. They both have the same result (powered on but screen stays black). So, i'll hold the power button to shut it down, press it again to power it on, and it works!
I'm afraid to even try anything else as it might make it worse. But, this is also not normal.

I have also since upgraded a different computers PSU and it's using my old GPU with no problems at all.
