I have an intake in the front of the case and the top, exhaust out the top back side of the case. They are noctua NF-A14 fans. The one that is loud is hooked to the CPU fan and is the intake on the top. Should I just close the top up and move this fan to the front of the case? If I put my hand on the intake to stop it up I barely can tell I have a computer going. Thoughts? Thanks!

Do you have a closed loop water cooler you are using?

Also, the top should be an exhaust, not an intake.

No just the Noctua NH-U14s. The cpu is running at like 31 degrees celcius so its fine, but the fan is connected to CPU2 fan controller... maybe its going faster than it should then? I was told more ins than outs and I only have 3 fans so the back was the exhaust and top and front are intakes. I can easily change it though. Maybe just 2 in the front where its nice and silent and close up the top?

WHY do you have the top case fan connect to the CPU 1 header? DO NOT do that. Connect the CPU fan there and the case fan somewhere else.

You want for proper air flow:
front intake
top exhaust
rear exhaust

The CPU fan is connected to CPU1 the top case fan is connected to CPU2 fan. I can't find anywhere else to plug it in. Its an asrock extreme6 board. Thanks for looking!

The reason that fan is loud is because you have it in the CPU 2 header.

Sounds likely now that I think about it, but I moved it to the front so there are 2 fans in the front of the case now and 1 in the top back. The heatsink also moves air towards the back exhaust. Much more quiet now. Think this will be ok? I'm on it now and not dead yet. I will monitor for sure.

That will be perfectly fine. The temps should not even change at all. Don't even worry about anything.
