How are you trying to format the 32bit out of existence?

In the 64 bit system, press the Windows key and R together then type msconfig into the box and press Enter. Click the BOOT.INI tab and check if two systems show up. If they do, go to the root of the drive containing the 64 bit system, select Folder Options fmor the Tools menu then click the View tab and tick to unhide hidden files and tick to Show Protect System Files.

You can now see the file boot.ini and edit the 32 bit system out. You should then be able to delete all the files that make up that system.
