Had a good search on the internet for this but found nothing.

I have an Akasa Baymaster S. It has 3 connectors, power (molex), USB 3.0 (which has to be routed out the back of the case and into an external port) for the SSD reader and a USB 2.0 header cable for the card readers.

Problem is, the internal USB 2.0 plug is 4 pin (GND, D+, D- and 5V), the USB sockets on my mobo (Asus Z87) are all standard 9 pin (5 pins on the top row, 4 on the bottom).

So how do I plug it in? I don't want to damage the mobo but I'm guessing I plug it into the row of 4 pins?

I found the diagrams for those connector. Because the 4 pin USB header is old, you can't find the adapter anymore. You can plug into the 4 pins into row of 4 pins side because your device is the USB2.0, I mean row of 4 pins (for USB2.0) or the 5 pins (for the USB1.0) but make sure the red one in the right position. Check the MB manual and the diagram.
