Is this a good air flow configuration to go with my after market cooler?

Front case fan: Intake
Top of the case fan: Exhaust
Rear of the case: Exhaust

After market fan: Fan pushes air out the bottom and air travels through out the back of the heat sink.
I'll post pictures if requested, thanks for the help in advance.

Ok, so I could just get an intake fan and keep the heat sink? Is there anything else I need to know if I'm gonna buy a intake fan for the heat sink?

There is no difference between an intake or exaust fan. Just use standard fans. If you are talking about the bottom of the case, then make it an intake, but if you are taking about the cpu cooler, you should simply arrange it so that it blows hot air out of the case (sometimes into the case as intake if water cooler).

My cpu cooler is blowing hot air out of the bottom though. The fan arrow for the cpu cooler is facing down

No, you've got it right as far as I can tell. Air should go in the front and out the back and top. The cooler and fans matter more if you overclock, but that's another matter.
