BIOS won't recognize secondary HDD

I have Windows 8.1 on my SSD. Everything runs perfect. Boots up in about 10 seconds.

I installed a second 500gb HDD (WD Black WD5003AZEX). The BIOS didn't recognize the drive, and the boot time went from about 10 seconds to almost a minute.

In Windows, the Disk Management recognized the drive, which I thought was weird because BIOS didn't see it. I partitioned it, Disk Management froze up for 30 seconds, but it finally worked.

However, after shutting down, BIOS and the OS continue to not recognize the drive, but the boot time is still almost a minute long.

I can hear the HDD and feel it vibrate. (It sounds more like a scratching noise rather than a typical spin, which I thought was weird.)

When I disconnected the HDD again, boot time went back to ~10 seconds.

I tried all of the following:
- Checking BIOS to make sure SATA was enabled.
- Changed SATA port
- Changed SATA cable
- I don't have another computer so I can't test the HDD on another one.

My initial guess is that the drive is bad and I will need to RMA it.

Any ideas?

(Motherboard is a Asus m5a99x EVO R2.0)

If it's making a scratching noise, I would definitely RMA. If it's causing boot time to go much slower, I would probably think that your bios is just trying to read something it can not read because of the broken-ness of the drive. But what I don't understand is why it can't even see it's there. Even a completely crashed hard drive would be red.

I disconnected the SSD, the Windows 8 disk did not recognize the HDD. :/
