I would like to install a second GTX Titan for Dual SLI. However, if I were to use slot #5, then the GPU will obstruct the fan on the South-bridge.

Per the manual.

Page 10:
- 7 x PCI Express 3.0 x16 slots
(PCIE1/PCIE3/PCIE5/PCIE7:x16/16/16/16 mode;
PCIE1/PCIE2/PCIE3/PCIE4/PCIE5/ PCIE6/PCIE7: x16/8/8/8/8/8/8)

Page 21:
ASROCK recommends the first GPU enter PCIE1; second: PCIE5; third: PCIE3; and fourth: PCIE7.

My question: Does the order of installation truly matter as long as I am using the odd-numbered slots: 1,3,5 and 7? For instance, can I install the first GPU in PCIE1 but install the second GPU in PCIE3 or PCIE7 instead of PCIE5?

They're most concerned with making sure people know you cannot put two double-wide cards in slots directly next to eachother, it simply will not fit.

Although I wouldn't worry about blocking the fan on the southbridge, the graphics cards will only heat up near the GPU chip and VRAM, which are always closer to the card's ports than near that particular end of the board.

TL;DR: You're gonna be fine no matter what.
