how to keep windows from displaying other applications while they run on the background

I am seeking for a solution where I have an IE window open (set to refresh every 5 seconds) and another program that downloads data from another source, unfortunately the program displays a popup loading bar that I don't want to display on top of my IE window

so is there a way to lock the desktop to only display IE and nothing else and just have the other programs run on the background?

Whatever software/program you are using for the downloads, right-click it's shortcut and choose "Properties".
Click the "Shortcut" tab.
Where it says "Run", select "Minimised" from the drop-down bar.
Click 'OK'

It might not work as some programs do not obey those types of Windows settings, but it's all I can come up with.
