I have a 550w psu that came with the case. And i just bought a EVGA gtx 650ti ssc 1gb, and the requirements is to have a 400w pc psu. This 550w psu is probably an older model since it doesnt have a 6pin connecter, so if i use 2 molex to a 6pin to power my new gpu, will it work?

It would work, but that sounds like a generic PSU.

As he said above, if not a brand name, your 550w could be a cheapo Chinese make which is rated lower and you risk blowing it, your motherboard and video card.

The case is called sky, so is the psu because it came with the case. Is this a high risk using a 2 molex to 6pin though?

If it came with the case, it's most likely very bad quality, and it's risky using it with new components. And the thing to PSUs isn't only about total wattage, what really matters is total continuous wattage and the amount of amps on the 12v rails, which an older PSU like that probably wont have much of. I'd recommend investing into a better PSU before you waste money on a 650 Ti and end up losing it to an incapable PSU. Here, I'll give you a suggestion:

It has 50 watts less but it's a reliable brand, a newer PSU, and will get the work done.

this card needs the minimum of 20amps on the +12v rail, and i have 42amps on the rail. will it run my gpu then?

Yes, 42A on the 12V rail sounds good, but this is pretty far fetched for a PSU that comes with a case. Dont get me wrong, there MIGHT be some good ones, but it's a 2/3 possibility it pushes nowhere near those amps on the rail.

The only thing you can do is test it, stress test it, see if something goes wrong. The minute you see something wrong, better shut 'er down.

I dont think there's a real way to uninstall the integrated graphics, Windows will just automatically download some drivers for it when you plug it into the VGA (supposedly). Anyway, did you try multiple connections? HDMI? VGA? DVI?
