Alienware CPU Usage Issue

A year ago in April of 2013, I got an Alienware computer. It had been working completely fine until a couple months ago, December of 2013, it had gotten a CPU usage issue. What would happen is, if I were to just start my computer and wait 5 minutes, I would open my task manager and it would flicker from 0% to 80% in a second, 2% to 60% 5% to 96% 40% to 100%. It would flicker with absolutely nothing open. So I completely wiped the hard drive and restored it back to factory format. It worked great until last night, 2 months after the wiping. I shut off my computer to go to sleep and this morning when I woke up I wanted to play Minecraft or just do whatever. I realized that the game was being unusually skippy/laggy. I checked my task manager and the CPU usage was around 80%-100%. That's not normal, it is usually 20%-40%. I checked the processes on task manager and it really didn't add up. I closed Minecraft and it was still going. I realized there was a javaw.exe program still open. I close that and my CPU usage went from around 90% to 5% in a matter of seconds. So, thinking maybe it was just Minecraft, I decided to open another game that I previously had problems with when I had the CPU usage issue. I opened the game "APB Reloaded" and normally, it would go to 30-50%-ish when opening the launcher. It went to around 80-100%. I opened the game and it was quite laggy when it is normally not. It was at around 30-40 frames when it is usually at 60. I checked the CPU usage and it was around 90-100 just like Minecraft. I waited about 5 minutes and it just instantly vanished. The CPU usage was at 30-40 like it usually was. There was no problem. I played the game for about an hour with absolutely no problem at all. I thought, "Hmm, maybe it is gone and it was just a faulty start". So I decided to try Minecraft again the and problem kept happening. I closed Minecraft and the same javaw.exe was still there. I let it sit there for a good 5 minutes thinking maybe it was trying to update something behind the scenes. So I left it to do that. I came back 5 minutes later and it was still there but my CPU usage was at 0%-10%, like normal. I opened Minecraft again and now there was 3 javaw.exe's. And my CPU usage was back up to 90%-100%. I ended the 2 javaw.exe's except for the one that was actually running Minecraft. The lag was gone, the CPU usage was down to a normal scale. All was fine. It all worked completely fine with no issue. But what concerns me is, why do I have to suddenly close that extra javaw.exe? It was not like that just 12 hours ago. What happened while I was asleep? Did something somehow get installed? I'm not sure what to think here. So what I decided to do was get all the windows updates that were needed, sometimes I just don't get them because I am in the middle of something and forget, I updated Nvidia, I checked for a java update, there wasn't one so I just reinstalled, and rebooted to get everything configured, then tried running Minecraft again. The problem was still there! Right now I am running a complete Mcafee Scan. It's at 33% with 102,000 files scanned. There is not 1 virus detected. While doing this scan, my CPU usage is flickering between 20% and 60%. I find that somewhat normal because it is a program scanning through all of my files. I am going to let it sit here and wait for the result. I am expecting to find no viruses and if I don't then I am not sure what to do here. I have talked to my friend about it and he has said to update my processor which I am hoping to do in a month or so. But until then I'm not sure what else I can do. I just want to know what could have happened during the night. My PC specs are: Processor: Intel(R) CPU @ 3.00 GHz RAM: 8.00 GB. Windows 7, Alienware, 64-bit OS. Video Card: GTX 660

Just something else I would like to add. I have been having the McAfee scan running for about an hour and the normal CPU usage is 100%. I know this isn't normal, so I think my computer is having some type of issue again and I might have to wipe it again.

Make sure you don't have multiple Java installs such as Java 32bit and 64bit and that you don't have them set to run at start-up as it isn't needed, if Windows wants/needs to use it it will. So set the apps priority to low/medium.

This helped, I didn't realize I had a 32-bit and a 64-bit version of java. Unfortunately it didn't fix any of the issues. I've also become to think that it is not just Java. I think it is my whole computer now considering the CPU usage is freaking out over nothing being open.
