Fan Control with MB

I have an MSI G45 Gaming motherboard with an Intel i7 4770k OC to 4.3 GHz cooled by a Corsair Hydro H50 Quiet Edition. The MB has 2 CPU fan connections and 3 System fan connections. The 1st CPU connection is powering the pump for the cooler, the 2nd CPU connection is powering the 120mm fan for the cooler, and two of the system fan connections are being used by 2 other case fans. These fans can be controlled through the BIOS or the MSI Command Center, however, my settings don't affect the CPU connections at all. No matter what % I set the CPU fans to they both just ran at max RPM, which is obviously really loud and obnoxious. When I change the connection of the fan from the CPU to the System, it works as it should. How do I get the CPU connections to respond to my commands?

Move the pump connection to a system fan header, and run that at 100%. The rpm will read ~4450. Plug the 2 fans for the cooler into the cpu fan headers, and set em on about 50%, and you should be good.

Okay the pump is reading ~1500 when maxed out, but the CPU fan still just runs at max RPM no matter what I set it at. I've tried both the Corsair fan that came with it and a thermaltake fan that came with my case and they both do the same thing. BTW it's the H50 Quiet which means it only has 1 fan, not 2.

Okay after some digging around it seems that a PWM fan is needed for the CPU 1 and 2 headers, but not the system ones.

I have the same board, and when I was using an H60(which is pretty much identical to the h50), thats how I had it hooked up. The pump is supposed to run at 100%, so where it plugs in doesnt really matter. The fan that came with it isn't pwn(4pin on the plug)?

No the fan is a 3 pin, and all of corsair's fans on their site are 3 pin as well. Right now I have the pump and cooler fan plugged into the system headers along with one case fan, and my quietest case fan is in the CPU header. I'm shopping for a 4 pin fan now. I'm going to reorganize the entire case when my 780 Ti gets here next weeks anyway. Is the pump supposed to run at 100%? I have it at 75% now and set to ramp up as temps increase.

http://www.corsair.com/us/support/faq/cooling/ The h60 video for installation is what I followed installing mine, the fan/pump plug part comes in at about 11:15 in the video
The fan that came with my H60 was 4pin. Not sure why the h50 would have a 3 pin.

Hmmm that is odd. My kit seems to be the newer version of that one in the second video. I'm sending an email to corsair tech support now, but like I said earlier, corsair doesn't seem to have any 4 pin fans on their site anymore.
