I did the test start, went fine, so I started moving things into the case. I have a CM Storm Trooper case. There might as well have not been any instructions at all for the case. I am trying to connect all the case cables, and have about half of them figured out. But now I have no idea where to connect the controller molex cable, and where to connect the (I assume) esata cable. Also not sure how the case fans connect. I have flipped through the manuals for both the motherboard, case, and I have been googling for half the day. None of this makes any sence.

Is the Molex connector for a fan/lites controller? If so, it will go to any Molex from the PSU. It simply feeds the controller. The fans can then connect to the small 3 pin connectors in the wiring bundle (if they aren't already). Watch the video here at Newegg. http://www.newegg.com/Product/Product.aspx?Item=N82E16811119245
He will eventually get around to telling you what the wiring is for and what they connect to.
The SATA cable plugs into any SATA header on your MB.

That's a tough one. If the MB has enough (3 pin) headers and the ability to auto control the speed, you can use the BIOS to set RPM and monitor it. But if the MB has 4 pin headers, it may very well only control 4 pin fans (PWM). 3 pin fans will run at full voltage (+12V) and therefore full speed all the time.

By using the case's fan controller, you can set the speed to whatever does the job w/o making too much noise. But you won't be able to see the RPM that the fans are spinning.

It's Purely a judgement call. I have tried/used both. If the case has a good fan controller, that would probably be the most practical solution.
