Low FPS on game startup (New System)

I recently built a new system, and just installed watercooling a few days ago. Now, I have noticed that whenever I start up a few specific games, the FPS is really low (like 10-15) for about 30 seconds. After, it's fine, but I would like to know why it's doing this. I believe its a graphics problem, because when I have msi Afterburner open, the GPU clock is only about 705MHz (which is the same as idle) until the FPS improves, which it then jumps up to about 1080MHz. I don't know what is causing this or why it's happening, any advice?

System Specs:
Intel Core i7 Extreme 4960x @ 3.60GHz
64Gb Corsair Dominator RAM
Geforce GTX 780 Ti x3
Asus Rampage iv Extreme

Also, I was wondering if my 2 other GPUs are being utilized, because when I'm playing a game, they don't ever seem to go above about 324MHz. Is this normal?
 
first of all you need a monster of a psu to run such a setup. im taking about a 1250w quality psu. what is yours exactly? also make sure your windows power plan to performance. about the utilization of the additional cards, maybe a driver problem make sure you have the latest ones. also are the games you play 3xsli compatible. maybe patches are needed.a single 780ti can pretty much destroy any game, there isnt much left for the other cards to do:pt1cable:

I don't think my PSU is any problem in this setup, I have a 1200 watt Corsair power supply and many people say this is overkill for even my system. I recently updated my drivers, but I realized that I accidentally disabled SLI in Nvidia control panel... anyway, it's not too much of a problem, thanks for the input though.
