Is there any incompatibility issues with the zalman z9 plus atx mid tower case and the asus m5a97 r2.0 motherboard?

Nope, all ATX cases fit all ATX boards.

It says the case does not have front USB 3.0 and this could be a problem for the motherboards onboard USB 3.0?

It could be a problem if you're trying to utilize that onboard USB 3.0 ports, but you don't have to as the rear panels will still have USB 3.0. In addition, you'll still be able to use the front panel USB 2.0 ports since all motherboards have a onboard USB 2.0 port for that.

Ok I think I need to clarify what I said earlier.
Your motherboard has USB 3.0 ports in the rear panel
Your motherboard has USB 3.0 onboard ports in order for the front USB 3.0 ports to work
However, your case doesn't not have USB 3.0 port in the front
Therefore you won't be using those USB 3.0 onboard ports

To answer your question directly, if your case has USB 3.0 in the front, that will be the component to utilize the onboard USB 3.0 ports
