I have an Asus M5A97 LE R2.0, and I use the Asus FAN Xpert to control my CPU and chassis fans. On startup, the chassis fans have stop running automatically and I have to open Asus Suite, go to FAN Xpert, select a fan setting, and hit "Apply" to get the fans to turn on. Sometimes when my computer goes to sleep it does the same thing when it wakes up. Also, it doesn't save my custom User fan settings anymore. Any ideas?

It may not save your current settings, but can you export the profile configuration to your documents or something? then you can just make it open at login.

I had the exact same issue with my H60 Corsair water cooler on my ASUS M5A97 R2.0 mobo. I made the mistake of flashing my BIOS to the latest version (2603) and everything went wacky and started behaving exactly like the original description. I'm now back to running the older BIOS version 2301. Everything is back to normal and stable again. I know this is an old thread but I couldn't find a satisfactory answer to this problem so I wanted to share what I did to screw it up and what I did to fix it. I hope this is useful to someone out in the interwebs.
