new desktop finished, needs fixing

So I got all my parts in to finish ny build. The bad news is that when I plugged it in, I had accidentally used the wrong audio connection from the front of the case to the mobo. After I smelled smoke I shut everything down, I am scratching my head as to what just happened. The cpu lex is red, the memok/dram led is flashing red, the light on my gpu is solid green, and the light on the bottom right of the mobo is solid green (right above the directkey button).

I'm running:
M5a99fx pro mobo
Adata 2x 4gb 1600w ram
Gtx geforce 660 oc gpu
Amd 8350 cpu
Corsair 600w 80+ psu

Can I jhst get away with replacing the motherboard?? Man this sucks!! Was not really prepared to shell out 2x the cost of what it is supposed to take to make this pc :/

It definitely wasn't the cooler, and I highly doubt it was the video card. The front panel on my thermaltake case has a rainbow colored set of wires that splits and gives me an hd audio plug and an ac97 plug. When I shut it off, that cord was burning up. It was probably just frying the front audio output...if the psu was fried, I wouldn't get power anywhere else....

If I'm not going to use the front ports, I won't need to use it though right? Ill work on the motherboard and go from there. I'm kinda amazed that both plugins caused the wire to smoke (I did verify that was the cause). If I replace the motherboard and the problems persist, where would you look next?
