Windows 8.1 Installation through USB

If I'm installing Win 8.1 using USB should I format with FAT32 or UEFI. My motherboard is
M5A78L-M LX PLUS

That motherboard will probably have a version of Award BIOS, usually version 1.0.

Non UEFI usually uses NTFS.

If you're discussing formatting your main Hard drive, there's no need. Simply install to Unallocated Space, ie delete all partitions. Windows 8 Installation prefers this as it won't create a proper System Reserved (350Mb) on a pre-partitioned drive.
