No, doing all of this won't have the storage drive the main drive. The main drive will always be the one with the OS on it.

Wrong. It doesn't matter what's installed on the storage drive. As long as the storage drive DOESN'T HAVE THE OS ON IT, it's not going to be the "main" drive.
My definition of "main" drive is the drive that will allow the computer to boot. If you don't have the "main" drive connected, and let's say you only had the storage drive connected, the computer will not boot because the storage drive won't have the OS installed.
The programs don't determine whether the drive is the "main" drive or not, it's the drive with an OS on it.
