CPU Overheat problem

My PC configuration is:

AMD Phenom II X6 1090T Processor
MSI 890GXM Motherboard
8 GB DDR3 1600 BUS Transcend RAM
2TB WD Harddisk+1TB Samsung Harddisk
Gigabyte WindForce 6850 1GB DDR5 Graphics Card
Thermaltake TR2 750W Power Supply
DVD-RW

My PC got extremely overheated now a days. Right now I am doing nothing still CPU Temp is 98 degree celsius and Motherboard Temp is 86 degree celsius and I am not getting any warranty as the warranty period passed away. I cannot even watch 1080p videos for more than 10 minutes because my PC is automatically turning off let alone play any games. Can anyone help me please..........

I have done all the above recommendations. I have reapplied the thermal grease of thermaltake. My casing is Thermaltake V9 BlacX. The biggest fan of the casing in the upper portion is not working. Is it the main reason of this extreme temperature. I don't think so.. I just want to know is there something special that I can do? Or is it a hardware problem??
