I have Samsung 500gb 2.5 factor @ 5400rpm, can I use it to my desktop for storage? or can I use it as primary storage for installed programs?

If it is SATA you can use it in a desktop, you can use it for either a primary or secondary drive. If it isn't sata you will need to buy an adapter.

Also you will need a way of mounting it if you don't have mounting for 2.5" drives.

actually that hhd is from my transcend external drive that I don't used often, I want it on my desktop so I can use it for my secondary hhd.. but how about the performance compare to a normal hhd for desktop?

A normal HDD for desktop will be 7200rpm, which means that it spins faster and thus reads and writes faster.
BUT! The faster it spins, the faster it ages so a slow spinning drive is more likely to last longer.
So in the end, it would make a nice storage device but not so much for speed.
