I am building a pc to play games (most demanding is probably Battlefield 4), here are the specs:
CPU: AMD FX-6300
GPU: MSI GeForce GTX 660 Gaming edition
RAM: 8gb (don't know brand yet, probably corsair vengeance)
PSU: Cooler Master Extreme Power Plus 500w

1. Will I want an aftermarket cpu cooler? (I don't plan on overclocking)

2. If I will want to get one, what are some good ones to get? (height limit is about 5.5 inches because of my case)

Thanks
-Matt

If your not over-clocking and your case has a good air flow you probably can use the stock fan to start and add a after market model if the temps become an issue. I sell lots of the Cooler Master Hyper 212 EVO, but that may be too big for your case. Maybe an ARCTIC Freezer 13 CO would fit better.

I think you should upgrade the power supply, I've not had a lot of luck with Cooler Master Power supplies.
