I want 6gbps western digital but previously I used 3gbps but I doubt whether 6gbps will work in my system.

I assume you are referring to SATAII vs SATAIII. If that's the case, the two are completely compatible with each other. A SATAIII (6.0Gb/s) hard drive will work when connected to a motherboard with only SATAII (3.0 Gb/s) connections. No, you will not get SATAIII speeds, but it will still work.
