Windows 7 fails to shutdown

Hi guys,
ive had some strange goings on with my pc recently..
Most recent being failure to shutdown, it gets to the shutdown screen, then seems to hang with the 'shutting down' and little spinning circle.. ive left it for over 30mins on 2 occasions to make sure it wasnt doing anything, but have to manually hold power switch for 5secs to make it shutdown, then on boot i get the 'windows did not shut down properly' message with options for safemode etc..
It has been slow to shutdown prior to this week, but only a min or 2,
Also, the past few weeks i had issues with SAS spyware scans.. those seem to hang/freeze during initial stage of scans.. a few re-installs seems to have sorted it but other scans reveal no malware/spyware or virus.
Only issue being with JRT (junk removal tool) recently this also comes up with small windows error box as it starts saying something about ERUNT folder & access denied, but JRT will continue its scan as normal & it completes it...

Just before the 'shutdown' problems im having this week, i was doing a manual windows update, which again hung/froze during the 1st files download (not install). i had to quit it after 30-40 mins, thats when i 1st noticed the shutdown problems.
I could not get back on windows update downloads again for 2 days, that also hung/froze when searching for files before i could click choose important/optional etc.. it didint get that far to display any drivers.
Also - sometimes when closing apps such as browsers, players etc.. i get a windows message - 'xxxx has stopped responding' etc, with options to wait for prog to respond, let windows find solution or close program etc.. which is weird as its usually when i click red x to shut down the program/app. i never see it during running things and all software seems to be in working order.
So my thoughts are that windows has been corrupted somehow..
windows 'mr fix' also froze, + the start up 'system repair' function (f8 on boot) also found nothing wrong.

Rest of drivers up-to-date a few weeks before these issues with no noticable problems after installs,
I installed a new m/b & cpu last month says i dont need any new drivers for that, bios is original, no other new hardware so dont think its anything hardware related.. (is why i have not listed anything)
i believe its just windows 7..

Temps seem fine.. currently been on over 2hrs, normal browsing drives/web etc.. no gaming or intense stuff.. and temps are at
CPU - 24'C
MB - 21'C
That seems extremely low with no special cooling gear onboard??
thats going off the m/b's Asus ASuite 2 software..
Task manager states that 2.24gig memory currently allocated, with explorer.exe, web browser, Av software, gpu and that Asuite2 software being the highest memory hoggers.. nothing seems excessive but i dont really understand all the memory kb's etc.. Commit, working set etc.. i not got a clue xD
So temps & memory seem ok..

so summary xD ..
how can i make windows shutdown properly again?? and how can i stop all the little niggles im getting with scans, downloads and the erratic behavoir of closing software down.

Honestly I would personally try a repair install. I've had issues like that before and you could end up chasing ghosts for days with out getting anywhere. Best just to just do something that would work no matter what. For a repair install you need an install disk/usb with Service pack one. If you don't have one you can download one (legally; only cracking or hacking windows is illegal) from one of microsofts digital river partners. Well you can start by checking if there really is OS corruption. Bring up a command prompt as an administrator and type "sfc /scannow" (without quotations). If it finds errors but is unable to fix them all you can run that same command around 3 times. If you are still getting errors that are unable to be fixed after the 3rd scan its time for a fresh install or at least a repair install.

The 1st 5 tries i did with sfc /scannow also failed to scan at all..
Eventually, yesterday i went into 'safemode with cmd prompt' and it worked.. but found no errors.

Also, i just checked ctrl panel/all/advanced/performance events logs

:( Since the day after i installed new m/b and factory install (oem) of windows ive had over 400 errors & warnings..

Boot Performance Monitoring (Various details)
Shutdown Performance Monitoring (again, various software)

all saying 'This service caused a delay in the system shutdown process:', or 'delayed start up process' (although bootup seems fairly normal tbh)

But again, only the past 2 weeks ive noticed severe issues with failure of software and the complete shutdown issue only started 3 days ago after the windows update fail.
As i said, i did notice the pc took a min or 2 to shut down before that, but new system, i thought maybe its just how it was.. as all software worked fine.. until the past few days/last week

Do i burn that file as ISO to a dvd?
Backup all other stuff i need, prepare for new install.. then set bios to boot from disc?

and is it because its OEM windows without the original m/b in now?/ is that where my problems are u think?

not illegal is it? i paid for windows license thro my original purchase so i saw nothing wrong as its still my only pc.

after i switched on after m/b install, it went thro the factory install of windows from the h/d.. i just let it run its course and i got onto desktop, ran all updates for 2 days :/ and all was well for a few weeks.. except the slow shutdowns..
all seems to work ok now, except for what i said above..
Web comes up fast, games run fine, players work fine, i juts get the freezing scans/searches etc and wont shutdown :(

so would the windows iso d/l link you gave me still work?

No its not illegal, but you do need to reinstall windows with a repair or fresh install to fix the hardware abstaction layer (hal) anytime you change the motherboard. Yes you would burn that to a disc. Make sure it's the same version (home premium, ulitmate, etc.) with service pack one, that way you can use your original license. If you repair install it will keep all of your programs and settings. In order to do the repair install you just start the installation while logged in to windows instead of booting to the disc. y, i think i got the right d/l from the link you gave me earlier..
I did dxdiag, and it says mine is home prem 64 bit.. although most programs get installed into x86 program folder in windows..
and i understand that x86 is apparently 32 bit ???
i presume x64 version is capable of running both yes? and i got the right file with the x64 version?
and .. lol.. i dont need the media refresh file if i read things right?

I'll try it this weekend and will prob let you know.. if it works xD

been reading about UEFI aswell.. i think my bios is capable of that as i saw it while installing, but understand nothing of it at all.. if i do a fresh install.. will i need do the usb flash bootable?
my m/b is Asus M5A97 Evo 2.0

Yes 64 bit can handle x86 (32-bit) applications as it is doing now in your current situation. Uefi isn't necessary and is mostly used in windows 8. As for the usb, that is the only way I install windows now, its at least twice as fast as disc.
