Weird problems with 3 HDD's & 1 SSD

I recently installed another hard drive into my computer. Currently, I have a 1 TB HDD, a 2 TB HDD, and a 3 TB HDD. Using dxtory to benchmark the write speeds, they average out at around 160 MB/s to 180 MB/s. I have Windows 8.1 installed on the SSD as well as a few video editing programs. Whenever I launch an application installed on the HDD, it starts making the 'boot up' sound, as if the HDD itself has been inactive. Any help, advice or knowledge of this problem is greatly appreciated :)

My computer specs:
CPU: Intel Core i5 3570
PSU: Corsair 650 Watt
GPU: Gigabyte 7950 overlocked
MEMORY: RIPSAW 8 GB running @1600
STORAGE: 1 TB HDD (1), 2 TB HDD (1), 3 TB HDD (1), ADATA 128 GB SDD
MOBO: Asus Sabertooth z77
 
Solution
This is very normal, with some newer drives you don't notice it (just quieter), but since you put your OS on an SSD, your PC spins down the HDD's after a certain period of inactivity. When you go to access something on them, they spin back up. All HDD's spin down when idle to save power and wear, so don't worry about it.

I'm not sure what you're asking, are you saying the drive seems like it's spinning up when you're launching an application from it?

If so, that's not unusual.

If you're not accessing the drive it can be set to idle and spin down.

Is there a way to remove the spin down? Or would that bring about negative effects in the hard drive?

it wouldn't hurt the drive, but it might decrease the lifespan a bit. I'm not sure if the power setting for disk shutdown applies only to the system disk or all disks, but you can try from there:
Power Options>Change plan settings>Chang advanced power settings>Hard disk
