Changing directories (When using new SSD)

I recently bought a SSD because my HDD was faulty and "froze" every 5 minutes or so. I used AOMEI to clone all the data to the new SSD including windows and it now boots from the SSD perfectly. The only problem is that my old HDD is still the C drive, and the SSD is the D drive. Because of this, programs and windows still randomly close out of freeze because everything is still being run from the HDD C drive. Is there a way to literally make EVERYTHING run from the SSD (Change it to the C) instead of using anything on the faulty HDD?

Also, currently my SSD is plugged into bus 0, while the HHD is plugged into bus 1.

I have Windows 8,
My SSD is Samsung SSD 840 EVO 500GB
My HDD is 500GB as well.

Solution
Then it appears the migration did not go well.

Was this a preinstalled OS, or did you buy it and install it?
I'd consider just a full reinstall on the SSD. Not sure how to 'fix' the existing problem.

Windows boots to the log in screen, however the background image is all blue (and not the image I set it to.) Then when I plug in my log in information and the windows loading circles move around forever and it does not actually ever log in.

From what I see, everything is still using data from the HDD rather than the SSD. However a full re-install is probably that better solution either way at this point. Thanks for the help!
