Asus P8Z68-V Pro Onboard audio stopped working

After I moved my graphics card, a GTX 760, to a new PCI-e slot to make space for a new hard drive, I booted up into windows fine until my Realtek driver started spamming me with messages about how I have "Unplugged a device from the audio jack" then "You just plugged a device into the audio jack" about once a second and there was a strong hissing sound like white noise coming through the headphones, and the mic wasn't picking up anything.

I immediately thought it was obviously loose connector or something and realised that I was using the on board sound back panel, which is encased in its own little box on the motherboard which I cant get into, unlike the front panel which has its own connector. I tried using the front panel and the sound was the same as the back panel. I've tried changing around the settings in the bios from AC'97 to HDA to no avail and reinstalling the drivers, however I don't believe that is the issue as it only happened when the graphics card was moved and I haven't changed any settings.

I'm using Corsair Vengeance 1300's and have tested them on other different devices and they definitely are not at fault.

I have asked my supplier if it is still under warranty however I'd prefer not to go through the whole returning process unless I have to as I need my PC for work.

Is the motherboard at fault? Is there anything else I can try or should I just get a cheapish sound card and leave it alone?

That's part of the problem which is that the devices is being detected and undetected every second or so which is making my Realtek drivers go crazy which is also why I thought it would be the actual audio controller hardware rather than the drivers.

It's switching from "Speakers" which was my normal default playback device before this all started happening to "Realtek Digital Output" and when it switches between the 2 there is a different sort of white noise from each output.
