Not using programs that are on my HDD?

I built my own PC a few months ago and everything was running fine, at the time i decided to not bother with an SSD, however since then i have installed one for the faster boot up times and faster loading on some select games. However, i found upon loading up my PC that all desktop icons etc were gone, the files were still on my Hard drive, and things like Skype i had to re-install onto my SSD in order to use, i'm sure this is a really simple thing to fix but my lack of knowledge isn't getting me anywhere so i'd really appreciate ALL help.
I'm guessing it's using my SSD as the primary storage device or something as whenever i save a picture or anything like that it saves it to my SSD and not my HDD :/
Please help :D
If you need to know anything in order to help find a solution for my problem feel free to ask.

That is normal. If you want to use a program, it needs to be installed on the copy of windows you are using. It does not have to be on the same drive, but you do need to install it while booted to the SSD. The best thing to do would be to back up any files you need from the HDD (pictures, music, documents...) and then format it to remove the windows installation and use it only for storage.

I installed Windows onto the SSD, followed the relevant steps for AHCI etc and making it my first driver so that it uses it to start-up. I just don't know why it's not using programs on my HDD, like i can go onto my HDD and look through all the files, but it just doesn't seem to know about them or something i'm totally confused.

so what i basically clear everything off my HDD then find and re-install it? The only things on my SSD at the moment are things like windows a few games and skype etc
