Used Macrium reflect to create a clone, first time doing this. After clone was successful, I compared source and target drives side by side using Windows explorer and the target disk has 12G less data than the source but it seems that all folders are present (even hidden).

Solution
I wouldn't worry about it. It's done.

As part of your routine maintenance, simply do a 'Disk Clean-Up' to eliminate old system rubbish ...

I update OS/drivers prior to a clean up, and run multiple scans for bad stuff --- then I run a clone of the 'clean' drive as a backup to an external drive in case of a 'catastrophic' event.

I likely clean out 5-6GB of 'stuff' each month .. but that would be dependent upon your own computing habits and tasks -- the number of updates you do, software installations and driver updates. All of which pile up restore points.

Thanks Wisecracker. Is there a folder I can look in to verify that this is indeed what constitutes the missing data? Running Win 7 Pro
