You can try to install the software and check if it is able to find out the key. Give it a try !

I have never seen an instance where a PCI-e card wouldn't work with a PCI-e motherboard. (Most every GPU and Motherboard fall into this category. Especially a board you would buy)

But can't you call them and say that your motherboard is fried with the operating system? And once they know what happened and its pre-installed, wouldn't they give you a new key or deactivate your old one so you can reactivate it? Because I really can't spend another $100 on a OS..
And really? My current motherboard needed a bios flash because my GPU just would not load up the bios. But after a flash, it worked just fine. So that's why I'm worried if the motherboard has the latest bios version. And what's a vishera CPU?

If the motherboard is fried, you would need to call your manufacturer and try to claim warranty (if you bought the computer from a company). It's not through Microsoft because you haven't technically purchased anything from them.
And yeah, the 6300 is a Vishera (AM3+) (Any x3xx AMD processor is Vishera). It's compatible, but some motherboards need a BIOS flash before they support the newer chips. You may not need to.

Ohhh! Okay, so I see what you're trying to do now.
You need a new motherboard (for whatever reason), so you're swapping out motherboards in an existing build with Windows 7 on the Hard Drive.
Okay, in this instance, it's still the same outcome. You need to buy a new Operating system.
1) The Hardware ID associated with your CD key will no longer match with your PC, so the key will not work. You would need to buy a new key to change it.
2) Even if you did change the key, the operating system and driver configuration is set up to work with the old motherboard. You will need to reinstall Windows to ensure a properly functioning system.

Should I at least try asking Microsoft? Or is it better to waste $100 on a new copy of windows 7..

Well, it doesn't matter what medium you buy it in. You just need some kind of Windows installation.
Well, you want to back up your important files as you will be reinstalling Windows which will delete all existing partitions and create new ones. Other than that, there's not too much.
