I bought a motherboard which uses USB 2.0 for internal USB (front). If I buy a case which has USB 3.0 at the front, then will the USB work? (I realise that if it works it will be USB 2 speeds)

No, they are different headers and pin counts. You will only be able to use the case's USB 2.0.
