Don't Know How to Connect Fan Controller to Fans

I'm trying to get the fan controller built into my InWin GT1 to connect to my Scythe Gentle Typhoon fans, but I'm not having much success. The Gentle Typhoons have a 3 pin connector but each come with a 4 pin molex adapter (one male connector and one female connector). At the top of my case where the fan controller is, there is a 3 pin connector with another molex adapter. Next to that cable is a black, red, and yellow cable that ends in a SATA power connector.

Please explain in as much detail as possible how I can connect my fans to my fan controller. This is my first build so I'd really appreciate the help.

When connecting fans to a fan controller you don't have to power the fans separatly they will get the power from the fan controller. The fan controller will have a molex connector for the power so all you have to do is connect the three pin fan connectors to the fan controller.

Okay, I've connected the fan controller to the molex PSU connector, but there's a bit of a problem. I'm able to connect one fan, but after that I'm left with two male molex connectors. If I run the controller on turbo, both fans run, but on silent only one of them runs. Any ideas? Thanks for your help by the way.

Without seeing the setup it's diffacult to know what the connections should be. The two molex connectors could be for fans that only have a molex connector and the silent mode may only run one fan thus reducing the noise. Was there any instruction that came with the case for connecting the fans ?

It appears that each fan needs to be connected to power and there should be two molex connectors that are conncted to the power and one each going to a fan. What is not shown in the two fan setup is the connection to the controller.
On the single fan connection two wires come from the controller into the molex and then loops to the fan , so from the power connectoion is there two molex connectors that are able to connect to a fan?
The molex connector that has the two wires coming from the controller should be connected to the power and if there are two molex that are looped out of that connector then each one should go to a fan.
So to identify that power molex it should have 6 wires attached to it.
