I have realtek audio built into my motherboard. When I use an audio cable to run from the speaker out to line in to do loopback, realtek flips out and continuously pops up asking what I just plugged in to each of them and reassigning them. Is there a way to fix this. I know there is a stereo mix built in, but I have it setup using the front jacks on my computer as independent speaker and line in, so I have 2 speaker outputs and 2 line ins. Don't ask why its complicated. Thing is I just need to be able to loop back one speaker output back to a mic or line in, but realtek asks all crazy when I do.

I think the solution is to stop the Realtek Audio Manager module loading with Windows (the default setting, and characterized by a Realtek icon in the notification area). It isn't necessary to have this module starting with Windows, and disabling it will not affect the functions of the sound adapter.

You can disable it (and any other unnecessary startup item) with Ccleaner. Install it, open it, then click "Tools" >> "Startup". Highlight a Realtek item.
If there's more than one Realtek item, hold down the CTRL key while you click on the others.
Click "Disable"
Restart Windows.

Ccleaner is here: http://www.filehippo.com/download_ccleaner/

I figured out specifically the problem, it acts like i am constantly plugging in and unplugging the jacks in which i am looping together. It does the same regardless if its the front two or the rear ones. Could this have something to do with the way realtek detects devices, like it thinks the device is plugged into both ports and gets confused and glitches.
