can i use a inline cat6 connector with cat 6a cable or will it make a difference?

It likely will not make a lot of difference. Cat6a is only really used for 10g. If you are actual using 10g and are at close to the 100meter limit then it may have a impact. If you are using 1g or less it doesn't matter at all since those can run on cat5e.
