I recently cloned my old 500gb HDD to a 1TB USB External Seagate HDD. I tried booting straight from the external HDD and unplugged the old HDD but it didn't work. It said something along the lines of inserting a bootable drive. Whenever I plug the HDD into my computer all the files are there and everything transferred well. But 2 drives popup in windows when I plug it in. The cloned drive and one called "System Reserved" and it has around 100mb. How can I boot from the new external HDD so I can remove the old one?

You need to remove the HDD from the external case and connect it via SATA, internally. Windows doesn't support booting from USB drives.
