If the fan has 3-4 pins it's supposed to be able to plug into the mobo, & plugging it into the mobo simply means it can be controled- yet plugged into the PSU will ramp up the fan to %100 and keep it there. IF for some reason the fan can't plug into the mobo try and look and the lines on the connector & match it to the piece of plastic standing on the 3-4 pin fan connect on the mobo so that it will insert correctly, if not use the molex connector for the fan.

What do you mean by the system fan is too big? And yes connect it to the Molex but connect the CPU fan to the CPU Fan header on the mobo, the CPU fan is the one that MUST NOT be plugged into anything other than the mobo
