Strange behavior after installing a new HDD?

i orignally had 120Gb SSD, and a 500GB HDD. i recently replaced the 500 HDD with a 3TB Black WD. after i moved the files (some were left behind) i renamed the new hdd to match the drive of the removed one. i did not use the MBR table format, i used the one windows recommended for drives over 2TB.

anyway, maybe i got a virus iono but...since the swap my system randomly locks up for a few seconds and then goes back to normal, and now blue screens or crashes. the OS is installed on the SSD, and everything else important for that matter. so i can't figure out if this is just something else, or if some of the strange files i left behind might be the reason all this is happening. by strange i mean i had no clue what they were for, and moving them was a pain in the ass because id have to take ownership before the damn thing would let me move them. so i said screw it and left them, i mean with my OS on the SSD it couldn't have been important.

Was the 500GB HDD added before or after you installed the OS on the SSD? If the 500GB drive was installed when you installed the OS that could be the problem. When you have two drives installed when you install Windows it will put the boot loader on the second drive. Of course that may not be the problem since your computer does boot but may help explain the blue screens.
