The 2 USB 2.0 headers are located at the edge near the last PCI slot. If you have the motherboard oriented with the CPU socket at the top and I/O panel to the left, then the #1 USB 2.0 header is on the bottom center, 2 to the right of the light blue/teal JCOM1 header. The second USB 2.0 header is located just to the right of this, with a silver capacitor about 7.5 mm tall, in between.

I'm a little confused I guess, the header from the case looks like a standard USB plug?

Oh wow, ok, this answers some of the confusion.
Under the 'Unique design' image, they show the USB 3.0 front panel connector going to the rear and plugging into an EXTERIOR plug. That is pretty strange.

Anyway, I think something like this might solve your problem without having to resort to running the usb 3.0 cable outside the case.

Newegg is down for me right now, but here is another similar thing on amazon.

In both instances, just remove the expansion slot bracket and leave the cable internal.
